GENIES: gene network inference engine based on supervised analysis
Gene network inference engine based on supervised analysis (GENIES) is a web server to predict unknown part of gene network from various types of genome-wide data in the framework of supervised network inference. The originality of GENIES lies in the construction of a predictive model using partially known network information and in the integration of heterogeneous data with kernel methods. The...
متن کاملDINIES: drug–target interaction network inference engine based on supervised analysis
DINIES (drug-target interaction network inference engine based on supervised analysis) is a web server for predicting unknown drug-target interaction networks from various types of biological data (e.g. chemical structures, drug side effects, amino acid sequences and protein domains) in the framework of supervised network inference. The originality of DINIES lies in prediction with state-of-the...
متن کاملSemi-supervised network inference using simulated gene expression dynamics.
Motivation Inferring the structure of gene regulatory networks from high-throughput datasets remains an important and unsolved problem. Current methods are hampered by problems such as noise, low sample size, and incomplete characterizations of regulatory dynamics, leading to networks with missing and anomalous links. Integration of prior network information (e.g. from pathway databases) has th...
متن کاملKernel-based Gene Regulatory Network Inference
We propose a kernel-based method for inferring regulatory networks from gene expression data that exploits several important factors previously neglected in the literature, including expression clustering, nonlinear regulator-gene relationships, variable time lags and gene competition. In particular, our approach infers regulatory relationships by encouraging genes with similar expression patte...
متن کاملA Rule-Based Inference Engine
An inference engine for rule based expert systems which forms part of the EXPRES system is developed and presented. It is shown to be universal, correct, and optimal with respect to time. In addition, a VLSI implementation of the system is proposed which allows automatic design of universal as well as special purpose expert systems on a chip.
